So this is a little help for my son.

Starting from scratch on this so here is the problem: Turn the key, light in speedo turns on, the first main relay clicks (closest to driver), the fuel pump pumps, and then nothing. No lights, no indicators and I'm not even trying to start the engine yet. Also we can try the horn, and it gives just a little squeak. The battery has enough charge and is good enough to start my scooter.

So here is whats been done to the ruckus so far.

Unplugged all lights: same issue
Swapped the two relays: The first one still clicks
ECU reset: same issue however during the rebooting phase the lights came on and flashed as they should.

Nothing performance wise has been added by way of electrics, LED, CDI so nothing there. Its pretty much stock so we are totally unsure wtf is going on.

The headlights don't come on until the engine is running, so just turning the key on will not give you headlights, if that's what your question is.

Check the 10a (red) fuses.

Not a guarantee...
Sounds like a low battery issue to me.

Charge it or put on some jumper cables from a vehicle (not running), and see if it spins over.
(don't leave the cables connecter very long)

If you have a meter check the voltage on the battery, and also check the voltage while trying to start it. A weak sounding horn could deffinitly be battery. Or do like tunaog said and see if it'll jump. Are you holding the brake when attempting?

We haven't tried to start it yet and we're just testing for indicators, not headlights since we didn't start it. We got a new gas tank but the connectors need to be swapped.

I'll be heading out for things so we'll be taking the battery with us to see what its like with a load on it. I also put my battery in it which is brand new and the same issues happened.

I forgot to mention he took the controls apart to paint them, and I wonder if something is grounded in there. I doubt it but why not check them.

We'll have a closer look at the fuses but he did that and said they're fine.

Turns out having the fuel pump not plugged in was thing issue...who knew...just that

I think its crazy.
